Hi Skyline team,

I am trying to build the spectrum library based on the searching results of the heavy labelled peptides. When I uploaded the mzid file, I got the error message shown in the attachment. I am not able to understand the issue based on the error message. Can you help take a look and advice what is the issue?

Can you send us that .mzid file?
If that file is less than 50MB you can attach it to this support request. You can upload larger files here:

Hi Nick,

I just uploaded the file to the File Sharing Folder. The file name is: Heavy_mix_45min_6.mzid.

Thank you for sending that file.
Could you also send us the file "Heavy_mix_45min_6.mgf"?
It's possible that you do not have that file and maybe you have a file "Heavy_mix_45min_6.mzML" or "Heavy_mix_45min_6.mzXML", in which case send us whatever file you have. But, most likely, the file we need to reproduce this error is "Heavy_mix_45min_6.mgf".

I cannot get any error like that to happen.
I am attaching the .blib file which I successfully built using Skyline 22.2.

I do not have a good theory about why you might be getting the error:
Invalid cvParam accession "200000854"

Which version of Skyline are you using? Are you doing "File > Import > Peptide Search" or are you doing "Settings > Peptide Settings > Library > Build"?

I might be able to figure out what is going wrong if you send me your Skyline document.
In Skyline you can use the menu item:
File > Share
to create a .zip file containing your Skyline document and supporting files.

Maybe if you send us all of the other files which are in the same folder as "Heavy_mix_45min_6.mgf"" we might be able to figure out what is going on.

Sorry I have do not yet have any idea what might be causing the error for you.

Hi Nick,

Can you advise where to check the version of Skyline? I downloaded it last year, not sure which version I downloaded at that time. For spectrum library, I was using "Settings > Peptide Settings > Library > Build".

Maybe it is not Skyline issue, but other vendor issue. I tried another Byonics to generate the mzid file, Skyline was able to recognize that one. Thank you for taking a deep look at the file. If you think it still could be Skyline issue, I can send over the files per your request.

You can check which version of Skyline you have with the menu item:
Help > About
The current version of Skyline is 22.2.0.351
The current version of Skyline-daily is 22.2.1.425

I see. The version I am using is: 21.2.0.425. I can upgrade it.

Thanks for the info. Yes, I do see that that error if I use Skyline 21.2.

The older version of BiblioSpec was choking on the "UNIMOD:854" that was in your .mzid file.

This error was first reported in the following support request last summer and was fixed around that time:
