Interesting request. What exactly are you working on? This is not currently possible, but if you can convince us it is important and the best way to solve your current use case, then we might direct effort toward making it possible.

I am working on an automated data processing workflow using skyline runner where the output is a skyline report. In our workflow, we have specific categories for target proteins and we would like this category information to be present in the output. Being able to specify the protein notes through skyline runner or some other way to specify additional parameter fields for proteins would help to be able to propagate the category information through to the report.

Already a long wait, I know, but I have posted an issue for tracking this in the future. I am hopeful we can get it implemented for our next release.
