At one point you were excited about the idea of importing annotations from a file, but then seemed to become totally against it, pushing for pasting to the Document Grid as the only solution available to users. Many users have made it clear that they would like the option to import a file. And now, one has made it clear that he needs an option to assign annotations from the command-line interface.

I think it is time to implement the feature to allow annotation import from a file and enable its use from the command-line.

This was implemented in Skyline 4.2.
There is a menu item "File > Export > Annotations..." which exports a .csv file with all of the annotation values, and other values that you might want to import. This menu item really just exists so that users can see what the file format is, and what all of the properties are that they are allowed to import.
Annotations and Properties can be imported into a Skyline document on the command line with the argument "--import-annotations=<file>".
There is also a menu item "File > Import > Annotations...".
