When I try to rename ( right click on molecule in target list >modify>name) a molecule in my target list, the chromatographic vanishes following name change. Is there work around to avoid this?

The only workaround would be to tell Skyline to extract the chromatograms again by going to:
Edit > Manage Results > Reimport
The Name of the molecule is part of how Skyline decides which chromatograms in the .skyd file correspond to which molecules in your document. I am not sure that we ever thought about the fact that that means your molecules will lose their chromatograms if you change their names.
