Hi William,
It is the Peptide Settings - Filter tab : Exclude n-terminal AAs setting. You need to reduce this below 12 (i.e. 0-11 - from its current value of 25) in order to get Skyline to automatically include your peptide of interest when it filters the peptides in your protein.
