Hi! I am attempting to add molecules from a new library to an existing skyline document. I added the new library to the libraries list via the library explorer, and I can see all of the molecules and spectra in the library. When I select a molecule and "Add", I receive the message:

"The library 20251205_NSTD6_ISTD1 is not currently added to your document. Would you like to add it?"

When I select yes, nothing seems to happen. I attempted to save the document, close skyline-daily and reopen, and was then able to add a molecule (can see this in audit log), but then not another. I continue to receive the message asking if I want to add the library. Then I tried removing the library from the list and re-adding with a different name, but still encounter the same problem, and can't replicate the close-reopen fix. There is no indication the library is added to the document in the audit log, and it isn't listed in the Libraries tab of Molecule Settings. This is the document I've shared. So, I think there might be a problem with adding libraries to the document via library explorer.

Next, I added the library to the document via the Molecule Settings window, and I can see the library is added to the document from the audit log, and can add molecules to the document via library explorer.

I also see when I used the share function I somehow removed the .zip extension so the file I attached is probably broken/unusable... Attached here is the document (most updated version).

Which version of Skyline are you using? I can't reproduce the problem with Skyline-daily (64-bit) 25.1.1.271 (67f3e15e7).

It's worth noting that 20251205_NSTD6_ISTD1 is already part of the Skyline document you sent, so it may be that we just haven't yet figured out how you got into the state you're in. If you open the .sky.zip file that you sent, can you still demonstrate the problem?

Hi Brian,

Skyline-daily (64-bit) 25.1.1.271 (67f3e15e7). Unfortunately (or maybe fortunately) I am not able to reproduce the problem in the .zip file I sent - I was able to add molecules from the library explorer from libraries that were on the list but not in the document, and add a brand new test library to the list and document via library explorer. Before zipping the file I provided up, I removed the 20251205_NSTD6_ISTD1 and re-added it as 20251210_NSTD6_ISTD1 (same file path) and added two more molecules. I thought it was odd that I could see the addition of Chloromethanesulfonic acid without a preceeding message about the addition of the 20251205_NSTD6_ISTD1 library to the document, like I see with the 20251210 library and cyanoguandidine/dichloromethanesulfonic acid (unless the audit log does not update with library additions via library explorer versus molecule settings).

Hi Kat,

OK, I'm glad it's working for you now, but of course we don't want to just ignore the problem. If you hit this again, it would be great to immediately get the .sky.zip before any workarounds - with luck we can then reproduce the issue here.
