Hello, Can I use a peptide containing cystine for heavy labeling? If so, would the process be the same as for a regular peptide? Thanks

Yes, Skyline can extract chromatograms from data with any labeled amino acids. One thing to keep in mind is that cystine is the oxidized form of cysteine. Obviously only the reduced form (cysteine) gets incorporated into proteins. So no peptides contain cystine unless they maintain the disulfide bonds to other peptides or other thiols.
