Targeted Lipidomics Analysis Help jnl21  2025-07-24 10:21

Hi Everyone,

I recently have done a targeted lipidomics analysis and I was told to use this software. I have figured out how to import data and see peaks, but I am completely lost regarding the whole analysis process. My background is primarily toxicology, so these are truly unchartered waters for me! I would really (REALLY!) appreciate someone giving me a little bit of guidance, as I am panicking!!

Thank you soo much for any help

Can you send us your Skyline document?

In Skyline you can use the menu item:
File > Share
to create a .zip file containing your Skyline document and supporting files including extracted chromatograms.

Files which are less than 50MB can be attached to these support requests. You can always upload larger files here:
https://skyline.ms/files.url

I do not know very much about using Skyline with lipids, but I know that a lot of people use a tool with Skyline called "Lipid Creator".

If you want to learn how to export lists of numbers from Skyline you should look at the Custom Reports tutorial:
https://skyline.ms/wiki/home/software/Skyline/page.view?name=tutorial_custom_reports

If you want to compare abundances between groups of samples you should look at the Group Comparison tutorial:
