Hi all :)

I seem to have lost my little red scan number demarkations with the small red number that indicated how many scans were across my peak when I was on the Transition Targets level to view my chromatograms. I attached a minimal doc that I think captures the issue, I'm sure I'm just missing some Magical Checkbox in the settings!

I think you need to right-click on the chromatogram and choose "Retention Times > Show Raw Times".
If that menu item is checked, then the points across the peak will be labeled when you have a Transition selected in the Targets tree.

By the way, if you ever need to reset Skyline's settings back to the factory defaults, you can go to "Tools > Options > Miscellaneous" and push the "Clear all saved settings" button, but be aware that that will delete all of the settings including your custom reports so you might want to back up the "user.config" file before you do that.

Bam, that fixed it! Thank you!!

I did try "defaulting" my settings as I was prepping the minimal Skyline file example, but it deleted some of my precariously designed Transition refinements so I got scared and ctrl+z'd real fast!

Note that the "Clear all saved settings" button at "Tools > Options > Miscellaneous" is different from the "Settings > Default" menu item.

The "Settings > Default" menu item modifies the current document. It resets the things that have checkboxes next to them, for instance, on the "Modifications" tab at "Settings > Peptide Settings", but it does not affect the things that appear in those lists.

The "Clear all saved settings" button does not modify the current document. It resets a lot of menu items such as the list of recently opened files that appears at the bottom of the File menu, and things on the "View" menu and the "Tools" menu. It also resets the lists of things that appear on the various tabs of the Peptide Settings, Transition Settings, and Document Settings tabs.
