Hello,
I have my own transition list that i would add to skyline. My usual process was adding the transition list through the menu but when added it is in gray and it does not allow me to use to report my results? not sure if this is because of a new update and theres a new way of doing it?

Skyline is trying to not bother you with reports that aren't related to small molecules, but apparently it's missing the idea that your report certainly is used for that.

I'd be very interested to see your report so that we can fix this. Can you export that and attach to your reply here, or if it's sensitive we can arrange something more private.

In the meantime if you switch to the "mixed" UI setting your report should be accessible.

I attached our Report, hopefully it's that?

Was there some update that occurred that might of changed that?

Yes, there was a change to Skyline that was meant to unclutter the reports list in small molecule mode. Unfortunately your report is described internally in terms of peptides and proteins, which actually works perfectly well for small molecules - Skyline just swaps in the molecule name instead of a peptide sequence. But because it contains no molecule-specific items, Skyline sees this as a peptide oriented report by default, so you don't see it listed in small molecules mode.

You can declare your report as being useful for small molecules mode:
Switch Skyline to mixed mode, so your report will show up in the list
Open the document grid, choose your report
Edit the report and set its UI mode to Mixed or Small Molecule using the control in the upper right of the window.
