Can you provide a screen shot of Skyline just before the problem occurs, and one just after? And can you perhaps provide the files necessary for us to work through your process? You can send the files by any means that's convenient to you. One option is an upload to http://skyline.ms/files.url .

Hi,
I uploaded the files with the chromatogram issue. The filename starts with WT_1_Slot1-10_1_277 and I put the description as "no chromatogram". Since these are output files from fragpipe, I uploaded the three files needed to import to skyline. I have also attached screen shots before and when skyline crashes when I am importing the ion mobility library. Thank you.

May I also see the Skyline document mentioned in that PDF? To make sure it is complete, just open it in Skyline then use File>Share to create a .sky.zip file that includes any supporting files you might not have thought about.

Hi
I am not using the skyline document in the pdf. I only used that document as a guide on how to import the ion mobility library for a search. I was trying to create a skyline document from scratch using the search results from Fragpipe which are the documents I uploaded. Sorry for the confusion.

OK, then please just open Skyline and create an empty document, the use File>Share to create a .sky.zip file. That will let me see what your default settings are.
