The error message stated that the mzid file contains an unsupported score type.
Please advise.

Does your Proteome Discoverer workflow include Percolator? Skyline requires probability scores (e.g. q-values from Percolator) in results files when building spectral libraries.
You may be able to build a spectral library from Proteome Discoverer results without q-values by setting the cut-off score to 0, but this is not recommended.

Nick,
I am trying to use a DDA raw file from the analysis of the PRTC standard. Percolator will not work because there are too few peptides. If I set the Skyline cut-off score to 0, I obtain the same error message of an unsupported score type.

Nick,
I used the PD msf file instead of the mzid file, and the import worked correctly (without using Percolator).
