Dear Skyline team,

I am preparing a GUI that helps improve accessibility for users to perform design experiments and analyze data in the small molecule mode of Skyline. I would like to have it as an interactive tool, so I've read the documentation that has been written but noticed that the documentation is quite dated (2013 and 2015 for external tools and interactive tools, respectively). Are there any updated versions of these documents? I would like to know if there are new commands that can be used with the SkylineTool.dll and if these tutorials are relevant for small molecule/mixed modes.

Hi Chris,

If you run SkylineCmd.exe with no arguments, it will produce its own current documentation.

I'll update the Skyline website accordingly - thanks for pointing out that it had gotten stale.

The Skyline tool and interactive tool documentation, however, is old but still current. We just haven't needed to change much recently.

If you have special requests you would like to see supported, please let us know.

As Brian notes, the current documentation for SkylineCmd or SkylineRunner can be found either by running these EXEs without arguments or with --usage, or you can also find the same documentation in the Skyline GUI at Help > Documentation > Command Line.

Thanks Brian and Brendan. Makes sense, the details on getting to the documentation are appreciated.

I'll let you know if I come across any issues that I can't get past.
