Hi, I'm noticing a significant slow-down in performance after updating to v4.1. The slow-down is happening when importing RAW files from a Thermo QE. I'm importing 96 files at a time, and it's slower when I use either 'single' or 'many' simultaneous imports. These are ~30 minute PRM runs with ~150 peptide transitions. It used to take ~5 minutes to load 96 raw files, now it's taking more-like 30'. Are other people noticing this? Can I provide any details to help troubleshoot?

It is the first we have heard anything like this and we had a lot of people using Skyline-daily before we released Skyline 4.1.

It would help a lot if you could post your Skyline document (use File > Share - Complete to create a .sky.zip file) and a few of your raw data files to our file drop page:

Just enough to reproduce the problem. Say 8? Then we can test the performance here, and if we see what you see, I am sure we'll be able to fix it. Help us see what you are seeing.

Also, you can try reverting to 3.7 by going to "Add or remove programs" and removing Skyline. It will ask if you want to remove completely or just revert to what you last had installed. This should allow you to confirm that it is a difference between 3.7 and 4.1 on your system and not something that has happened locally, e.g. importing from a network drive with varying network performance. You can then re-install 4.1 and go back and forth as many times as you feel are necessary to convince yourself it is a version issue.

Sorry for the trouble: I tried a few tests today and can confirm that there's no performance issue with 4.1. I was reading from a network drive last night which must've been the culprit. Today the network drive is performing fine and when I import from the local machine the load-times are similar for 4.1 and 3.7.

Thanks for reporting back, Gabe. It is a common problem for people to attribute any unexpected behavior to a recent upgrade. It is the first thing that comes to mind. Unfortunately, it is a hypothesis that often proves wrong. :-)
