Hey Skyline team,
The same way you can refine to keep proteins/peptides based on Names, Accessions, Preferred names, is there a way to remove proteins?

Hi Emmanuel,
In version 4.1, Nick added a delete button to the Document Grid, which should allow you to delete any of the elements you see in the Targets view. You just use the Document Grid, select the rows you want to delete and click the button with the red X. Since the document grid is quite flexible in its filtering, it allows you to create many interesting filters for the elements you want to delete.

However, if you have constructed a list of Names, Accessions, Preferred Names outside Skyline, we don't currently have the same function for removing them all. I suppose if that it critical to you, we could add a checkbox to invert the meaning of Edit > Refine > Accept Proteins/Peptides. This obviously wouldn't be hard for us to support. We would just need a way for a user to indicate that the action should be deleting instead of keeping.

Will the Document Grid give you what you want? Do you have some outside list of what you want to delete? Where did you get it?

If it is possible to add a checkbox to invert the meaning of Edit>Refine>Accept Proteins/Peptides(to remove proteins) will be great in the future. We are working on identifying peptides modified by probes, and we wanted to filter out proteins like Tubulin and Actin using their accession numbers.
