Hi,

I have just started using skyline daily with the latest update.

I have noticed this new function called 'Original Peak'

How is the original peaks picked? What factors?

How sure can I be that this is my peptide peak?

Hi Trisha,
Skyline has always made an original fully-automated peak selection. Though, this choice has never been backed by a statistical confidence assessment. For that you would need to add decoys and create a mProphet model, as described in the Advanced Peak Picking Models tutorial:

In this case, the highlighted "Original Peak" is just what Skyline originally chose. If you see the highlighted region, it means that the peak integration has been manually altered from what Skyline assigned by default. We felt this option would make manual integration changes easier to understand. As you clearly have found, you can also choose to turn off this display, if you prefer not to be distracted by the extra information it conveys.
