Hi Tomas,
I recommend you start by following the instructions on the page about recovering from a broken installation.

If problems persist after you have cleaned up (well, you certainly should not see this "- 1" issue) we can restart this investigation, but for the moment, it seems that the Microsoft ClickOnce install is in a problematic state.
Good luck. Sorry for the confusing installation issues. We chose Microsoft ClickOnce for its automatic update support, but sometimes it runs into problems like this one.

Hi Brendan,
Thanks for the response. Recover from Broken install is what I did before I posted. Couple things - I did not manually delete the skyline folders, I only uninstalled it (it seemed to go fine). Second - there is an another instance of Skyline-daily installed on this computer under different user. Does that matter?

I got it resolved (as far as the SkylineRunner goes).
I uninstalled all Skylines (from both users) and reinstalled just Skyline-daily from my account. I had to do unplugged installation as I am having trouble with direct install working on this computer (see my other post from this morning).
Now the SkylineRunner is working. Yet, I would still like to figure out why the direct install does not work here.
Hopefully from the other post (it lists the error I am getting) - basically -
+ Downloading https://skyline.gs.washington.edu/software/Skyline-daily13-64/Skyline-daily.application did not succeed.
+ The request was aborted: Could not create SSL/TLS secure channel.
You could point me to the intricacies of Windows/Skyline communication during install which could resolve this issue.

Ah. The SSL/TLS secure channel issue. Can you tell me which version of Windows you are using?
I sure wish we had an easy answer for this one, since it is now the third time it has been reported, but we are still not quite sure what is causing it.
Thanks for reporting it. We will continue trying to figure it out. Maybe your system will help us understand.

After 173 "important" updates it now works. Clearly one of the updates was important - I can send you the list of them (probably, if Win is friendly enough to let me copy the list). I am running Win 7 Professional with SP1.
So all is honky-dory as far as Skyline installing directly and SkylineRunner running. But I ran into another problem with processing DIA data using SkylineRunner. It starts but then fails on uploading the mzML data.
I attach the import.log file here.
I guess I should start this as a new "Issue". You tell me.

Hi Tomas,
Thanks for the update. That was my original answer to this SSL/TLS question, "Go to Windows Update and make sure your system is up to date." But that seemed to fail for one user and then one of the developers on the team said he had the same problem on Windows 10 at home. That made me feel a bit less sure of this answer, but I will now go back to it as a first thing to try, and remember to ask about Windows system version. This is definitely the place to start for Windows 7 users.
