I have tried to search for this feature in the manuals and the videos, but failed so far. Lets say I have specified the list of peptides with modifications, loaded the data, but then decided to change a modification on a peptide. While this change is made the data is not reloaded and the analysis appears blank. Is there a button somewhere that simply reloads all the data with the current transitions (when changes to peptide modifications are made), or even better updates this automatically?

After you change the set of peptides or transitions in your document, in order to extract chromatograms for the new things, you should use the "Reimport" button which is on the Manage Results dialog, which you can get to with the menu item:
Edit > Manage Results

There is no way to tell Skyline just to extract chromatograms for the new stuff. Whenever Skyline extracts chromatograms from a raw file, Skyline always reads the entire raw file and extracts new chromatograms for all of the targets in your document.
