Add "Acetyl (N-term)" as a modification to your document, but uncheck "Variable" so that it impacts every peptide, adding 42 Daltons to its mass.
Try to File > Import > Transition List of an otherwise acceptable transition list.
The column picker should fail to pick Peptide Modified Sequence, Precursor m/z, and Produce m/z columns.
Cancel
Go to Peptide Settings and make the Acetyl N-term modification variable.
Try the operation again.

Bug: Skyline will again fail to assign the 3 critical columns. Though if you save your document, exit, and restart Skyline, then it should work just fine. The interns that implemented this UI added some form of column assignment memory which needs to be cleared when settings are not the same as when it was saved.
