I came across a document submitted to Panorama Public that seemed really large given the number of transitions and replicates it had. The .skyd file size went down considerably (8GB > 13MB) when I minimized the results (Edit > Manage Results > Minimize) .

Yeah. We should think about something like that. I guess we should also think about revising my original implementation, which automatically extracts chromatograms for all MS1 isotopes with at least 1% of the distribution (because that is what Topograph did - and also [M-1] because Mike wanted that), even if you haven't targeted them. It would mean changing the MS1 filtering tutorial, but we should do that anyway, as it was written before we had the Full-Scan graph and does things with those extracted chromatograms, which we would now tell people to do with the Full-Scan graph.

Probably we should have some threshold above which we recommend removing unused chromatograms. If we did it any time there were unused chromatograms, we would now do it anytime they had MS1.
