After using Skyline for a couple of months we have two issues which we are finding it difficult to resolve.

1) Is there a way to apply a filter so that a peak is positively identified only if it has all the required transitions from the transition list, that too in the right proportion?

2) At times the program picks up peaks with the right transitions even if they are way away the specified retention time window, which result in false positive hits.

This being over 3 years old maybe got the point across that it is not a great place to post questions like this. Hopefully this eventually got a response on the support board.
