Currently Skyline always requires all precursors for the same peptide to be measured in the same injection. This may be limiting during CE optimization, where the operator may want to measure 11 transitions per product ion. In one recent case, a document had 2 precursors per peptide and 7 product ions per precursor. With 11 optimization steps that yielded 154 transitions per precursor, which was too high for the desired max concurrent transitions limit of 100.
