Hi Brendan,

I found a bug when importing raw files from multiple injections.

Import was completely interrupted when one of the raw files from multiple injections dose not have any scans matching the document peptides or filter settings. The import for the rest of the files should continue and would be great if Skyline prompt a window summarize certain raw files were skipped because of the "no matching scans" issue in the end.

Maybe we should make this a checkbox option during import? Whether you want to be prompted at the end or during the import? We used to just stop and fail as soon as the first file failed. Now we put up a message box asking whether to retry, skip of cancel, which is already a huge improvement, but I can see how you might want to specify that you want to get a single message at the end about all files that had issues, if you plan on going away and coming back with the expectation that Skyline has accomplished a large amount of work in your absence. As it stands now, you might find that Skyline failed on the very first of a long set of files and is, therefore, stuck waiting for your input.

I don't think we are going to get to this in 3.2. The Retry, Skip, Ignore form is already a big improvement over what we have done over the past 6 years. Maybe next release.
