he fasta proteins I pasted contain MOUSE at the beginning of the description. Thus, all of the proteins show the same name in Skyline. I can easily edit the FASTA file and repaste the sequences into Skyline, but it would be more conveinent to edit the name in Skyline.

Okay, not a problem. I tend to think of these as useful IDs like IPI numbers, which probably shouldn't change much, but I guess that is only the case for very well defined FASTA files.

One thing about the case you describe is that returning to the FASTA with a text editor would allow you to do a fairly quick bulk find and replace of ">MOUSE" with ">". It is likely to be a while before you can do something comparable in the Skyline editing UI. And of course you can undo the original paste with one button click or Ctrl-z.
