Several people have suggested that it would be useful to have an intensity threshold in the refinement form to allow removing transitions with area (or height?) below a certain threshold.

This should follow from adding a way to delete target elements and peaks through the Document Grid. One could simply filter for transitions with a maximum area (I guess add Min and Max to TransitionResultsSummary.Area) below a certain value, select all and delete.
