Skyline has a set of features that depend on a "Best Replicate" assignment. Currently the Best Replicate is still assigned using the Skyline Legacy scoring model. This should be fixed to use our current scoring model, and ideally in a way that it will keep up with future changes to scoring.

The method responsible for making this calculation is PeptideDocNode.CalcBestResult().
