We currently support building libraries from Proteome Discoverer results, but only if a user exports pepXML/mzXML. It would be better to support native .msf files without needing to export.

We have had some trouble decoding the spectrum blobs, but Scaffold does it, and they have told us that the blobs are ZIP compressed.
