At present Skyline saves the layout of all of the panes to the .sky.view file every time you save the document. It does not, however, save the internal state of these panes. The most important state to save would be the expansion and selection state of the Targets view, but other panes may have useful state that could be stored as well.

It would be ideal to return a user to nearly exactly the same state as when they were last editing a document when they open it again, or get it from a colleague. Excel does a very good job at this.
