We should add a two-column grid form for renaming proteins as described in this support thread:

This work has been completed. It has been released for testing in the Skyline-daily release, and will be included in the next Skyline public release. Shannon even added "FASTA" button to the Edit > Refine > Rename Proteins form that allows you to bulk rename proteins in your document based on sequence matches with a new FASTA file.
