Hi Nick,

I have done a absolute MRM experiment which IS peptides labeled mtraq-04(144Da) and the target peptides labeled mtraq08(149Da).
How shoud I configure the skyline?

You can tell Skyline about the modifications your experiment is using in the "Peptide Settings" dialog:
Settings|Peptide Settings...|Modifications|Edit list...|Add

If you start to type "mtraq" in the "Name" box on that dialog, Skyline will suggest a couple of pre-defined modifications that it knows about.
