On a different dataset than the one described in the previous issue report, I checked the box for "include peptides w/o MS2 IDs" and clicked Analyze Peptides. I opened a second instance of Topograph to help speed the process. Everything seemed to be going okay for a while--maybe 30-60 minutes. Then I checked and the process seemed to have stalled with "present" and "missing" values of 47439 and 66465 respectively. There were no active database locks. Running Jobs claimed to be idle, with "74 analyses left to process. (Requery pending) (No data directory)." There were no error messages. What's happening?
