Hi Barbara,
I noticed in working on a tutorial that building a library from Mascot results is now much slower than the same data from a ProteinPilot .group.xml file. Did library building from Mascot results get a lot slower when we added the caching flag to handle really large .dat files? If so, we should probably build in some .dat file size threshold below which we do not use the caching. We may want to do this anyway, because of the undesirable side-effect of creating the extra file and the weirdly named sub-directory.

Hi Brendan,

I'll start by adding a command-line option for turning the caching on and off. Then I'll test the speed of a few files with and without caching. Based on those results we can decide if we want to automatically turn it off based on input file size. Let me know if there are any files in particular that you would like me to test.
