in the attached picture (data in my asms 2021 poster folder) note that M+Na shows up in the fragments part of split graph, and not at all in heat map. I also wonder if our SONAR filtering is being done right for that precursor.

False alarm, it was just a strangely constructed transition list with a fragment the user had named "precursor", and which had the parent molecular formula with adduct [M+Na]. That's still a fragment from Skyline's point of view so it was treating it as such.
