A while ago (based on a support board request), I added the ability to add peptides with a specific precursor by appending a charge indicator:

PEPTIDER++

These can now be pasted directly into Skyline with Edit > Paste. I have attached a tutorial file I had hoped to improve by doing this for all of the peptides.

However, when I tried this I found pasting these into Edit > Insert > Peptides gave me an error message about the peptide sequence including invalid characters.

We need to add some way to specify a best charge state inside Edit > Insert > Peptides, even if we don't do it by allowing this format, though, I think it would be nice to be able to paste the same format between Edit > Paste and Edit > Insert > Peptides. However, another option might be to add a way to switch Edit > Insert > Peptides into "precursor mode" (with a checkbox or Columns... menu button like Edit > Insert > Transition List has for small molecules), and in that mode a charge state column would be present to allow specifying a specific precursor.
