There are a number of cases where Skyline makes it easy for isotope labeled precursors with Relative retention time set to "Matching" to end up with non-matching integration boundaries. e.g. manual integration in the chromatogram graph for either precursor, and also adding precursors through pop-up pick list or refinement dialog, when results were imported for the precursors before they were added to the document.
