It appears that the option for excluding DIA windows from consideration for fragment ion extraction uses only the extraction window and not the measured window as the exclusion. While only the extraction window is considered valid for quantification, the entire measured window may contribute ions to the resulting spectrum. So, it would be more appropriate to exclude all of it.

Sadly, this may require some complicated backward compatibility to support now that it has been the way it is for so long.
