Hey Brian,

   I found a bug in daily, yay! I managed to make data import with centroided extraction windows (+/- 10 ppm) from data that didn't get centroided. I did this by importing the data first in profile mode, with the transitions settings at 30,000 @ 200 m/z R.P for both MS1 and MS2 data. I then changed the settings to centroided +/- 10 ppm and reimported the data. This resulted in the improperly processed data, which is attached. The data got imported using a +/- 10 ppm tolerance, but did so without first centroiding the raw data. The raw files I imported on proteome at /net/maccoss/vol5/home/jegertso/MacCoss/work/brian_centroid_repro

I'm not sure if my explanation of the issue here is adequate... so feel free to come by and I can give you a more reasonable explanation.
