Hi there!

I'd like to request a change to the peptide naming convention in the Thermo Quantiva transition list export.

Would it be possible to add "(light)", "(heavy)" or other user-defined isotopic modification to the peptide sequence that populates the "Compound" column in the transition list export? Right now, if there are more than 10 transitions with the same compound name, Skyline adds a number, incrementally, for each set of 10 transitions. This causes the transitions to split up into different scan headers for light and heavy peptide pairs.

I showed Brendan an example today, but can transfer transition lists and .raw files if you need them.

Best,
Sue
