The possibility of commenting every single peptide and every single transition are really nice. I think it would also be nice if there was a possibility of adding another (general) comment which would be a description of an entire dataset. Having generated multiple Skyline files with different datasets and after different stages of data analysis, a user may no longer remember what is a particular Skyline file representing (which experiment, which stage of data analysis etc.)

As an interim work-around, I suggest placing a separate text or word document beside your .sky file with the same base name.
