For experiments where the MS/MS scans are used for peptide identification and the MS1 scans are used for chromatogram extraction with full-scan filtering, Skyline should use BiblioSpec to build a library of the peptide identifications (either redundant or non-redundant), and this data should be used to inform peak picking for the peptides in the document, as well as to display the retention times of identified MS/MS scans with annotations in the chromatogram graphs, which can be clicked on to show the MS/MS spectra with ion annotations as usual.
