Hi Brendan,

I’m working on a Xevo at the moment, and I noticed that some of the MRM raw data for certain transitions are not being imported into Skyline (basically no data is shown for the transition in Skyline, not even noise, as if no raw data was even acquired for it, see attached). If I look at the transition’s raw data in the Xevo MassLynx software, however, I can see that data was acquired for that transition. I also tried to increase the "Method match tolerance m/z" setting from 0.055 to 0.1 and then reimporting the data, but that did not help. (My operating system is Windows 7 and I'm using Skyline-daily version 1.4.1.4551.)

This turns out to be an issue in the Waters method export library where it exports transitions after the 5th per precursor with slightly different precursor m/z values. I have looked at the code in Skyline, and it would not be easy for skyline to recognize transitions with different precursor m/z values as coming from the same precursor.

So, the fix for this is going to have be integrating a new Waters method export library that maintains the same precursor m/z for all transitions of the same precursor.
