For a document with several results imported, if I export a scheduled method and tell it to use the RTs from only Sample#1, and in Sample#1 there are peptides for which a peak has NOT been selected (or I have removed all peaks); for that peptide it will use RTs from a different imported sample file that does have a peak selected. I think the correct behavior would be to use a predicted RT with a time window specified in the RT equation page.

Seems reasonable. It is saying that when "use results when present" is checked that we use results other than what the user has requested before we rely on RT prediction, and it should be the other way around.
