When the retentions times of MS/MS IDs are displayed on the chromatogram graph, aligned ID times from other files for all charge states are displayed as light blue lines.
For the current file, only IDs which also have the same charge state are displayed as dark lines with the word "ID" at the top.
This can lead to cases where some replicates seem to have fewer total (aligned and matched) IDs than other replicates.
