Hi

I am unable to deselect (or remove) the Prosit library for library matching. It is not selected in the Molecule setting.

I am not sure I understand which setting you are referring to.

Can you post a screenshot of what you are seeing?

I am trying to match an acquired spectrum to a library spectrum (Fruit Fly Library).

The Library Match feature is matching the spectrum from the Fruit Fly Library to Prosit.

If you open a different Skyline document which has peptides in it, then you will be able to right-click on the Library Match window and unselect the "Prosit" and "Mirror" menu items. Skyline will remember those new settings, and then when you open your small molecule document Skyline will not be trying to do anything with Prosit.

It sounds like there is a bug here that we should fix.

This came up in today's Skyline Online small molecules session - certainly, it's confusing!

This has been corrected for the upcoming Skyline-Dailyrelease.
