Hi,

I would like to set up a routine absolute quant method for peptides using PRM. Is there a way to save the set up in Skyline that would allow me to save all the setting and add data files as needed without going through the set-up as outlined in the Absolute Quant Tutorial?

Yes - just save the document with all the targets removed as a template. Next time just open that, then Save As a new document for the new experiment.

You can also save the targets without any imported data or even the targets with a calibration curve imported.

In other words, you can save the document in any state as a template for future data processing. And you can use File > Share to make sure you have all of the files for your template stored in a single ZIP file, which you can share with labmates and collaborators or just use as a starting point yourself.

Best of all, you could start a project on PanoramaWeb.org where you can organize and share all your templates and processed data and build experimental folders that you can publish to Panorama Public as supplemental data for a paper.

Lots of potential and (unfortunately) lots to learn.

The Trageted Method Refinement tutorial may be a good place to turn next or Processing Grouped Study Data.

Both start with existing documents and walk you through importing new data, annotating replicates, and answering new questions.

But, also, as Brian notes, we now recommend starting from and empty targetless document as a great way to save and share just the processing settings.
