Is there a way to convert the drift times from ion mobility spectra to calculated CCS within skyline?

It depends on your equipment. We rely on the instrument calibration for this conversion, and at this point only Agilent provides that functionality in their API.

Where are you obtaining the drift information from?

I am using the Agilent 6560 and have the calibration files required. So I have the tfix and beta values that are appropriate for my ion mobility data.

Was hoping to be able to convert the drift times to CCS within skyline for several reasons but the first was to build a peptide library that includes CCS.

I may need to make a small tweak to Skyline, to make sure the provided drift values are converted to CCS during Skyline chromatogram extraction, but otherwise we should be in good shape. May I see your various files to be sure it's all in working order?

I plan on including the skyline file, calibration and data file. do you need anything else?
