Associate Scientist II/III – Fluid Biomarker Assay Development
*Job Description
The Biomarkers group (Section of Clinical Sciences) is seeking a creative and collaborative lab-based scientist engaged in targeted proteomics for the detection of proteins and metabolites in different biological matrices (including plasma, serum, CSF, urine, tissues) to support early clinical stage programs. The successful candidate will be capable of multitasking and effective planning to consistently meet deadlines.
*Responsibilities:
• Targeted protein biomarker assay development using state of the art liquid-chromatography-mass spectrometry (LC-MS) platforms including nano-LC, orbitrap (Q-Exactive, Q-Exactive +, Q-Exactive HF/HFX, Fusion) and UPLC-QQQ MS (AB Sciex)
 Sample preparation (tissues and cell lysates) for protein quantification
 Biotinylation and various bead-antibody conjugation techniques
 Identification and selection of antibodies for immunoprecipitation prior to LC-MS analysis
 Identification of novel techniques and strategies to enhance assay sensitivity
 Fit for purpose qualification of protein and small molecule LC-MS assays
 LC-MS instrumentation troubleshooting
• Point of contact with Contract Research Organizations
 Work with CRO partners to oversee biomarker assay implementation including assay interpretation
• Timely recording keeping and data entry into Electronic Lab Notebook
• Prepare, review, and deliver scientific presentations for internal/external use
*Qualifications

  1. Proven experience with LC-MS instrumentation is required with experience in targeted and global proteomic profiling.
  2. Preference will be given to candidates with hands on experience in developing and qualifying high resolution (Orbitrap) LC-MS assays, including immunoprecipitation LC-MS for the detection of proteins in biological samples
  3. Expertise using Skyline and familiarity with Thermo Xcalibur, Proteome Discoverer, AB Sciex Analyst
  4. Excellent assay troubleshooting skills
  5. Familiarity with neuroscience, including knowledge of neurodegenerative diseases (AD, PD, ALS) is considered a plus but not required
  6. Experience in or willingness to learn classic immunoassay based assays (ELISA)
  7. Demonstrated track record of providing support activities for multiple research projects
  8. Solid work ethic and demonstrated record of productivity such as participating in peer reviewed publications or scientific poster presentations

Your profile
You hold a PhD degree in Life Sciences, Biochemistry, Biotechnology, Pharmacy or have been comparably educated and proven your scientific excellence and your ability to account for complex projects, preferentially with a track record in proteomics or immunopeptidomics. You are familiar with mass spectrometry data analysis and ideally have already gathered experience with targeted methodologies (such as SRM, MRM or PRM) and data independent acquisition. You show a high motivation to translate your scientific findings into clinical development and application. Preferably, you also have previous experience in large-scale data analysis and have already worked with relational databases. You take careful processing and documentation of your results for granted. Your scientific excellence, extraordinary analytical competence and communication skills enable you to successfully contribute to projects as part of a team and to present your work internally or to external partners from the pharmaceutical and biotech industry.

Postdoctoral and research associate positions are available in the laboratory of Dr. Ben Major at Washington University in St. Louis, School of Medicine. We use protein mass spectrometry, functional genomics and chemical screens to study signal transduction in cancer. In addition to broad interests in kinases and ubiquitin ligases, our research focuses on the WNT/b-catenin pathway and the KEAP1/NRF2 oxidative stress response pathway. Mass spectrometry is central to our research and for this the lab maintains an Eclipse-ETD Orbitrap mass spectrometer. The Major laboratory recently moved from the University of North Carolina at Chapel Hill to Washington University in St. Louis. The new lab space is fully renovated and houses new instrumentation for cancer research, cell biology and multi-OMIC screening. Postdocs and Research Associates will identify, develop and drive independent research projects that broadly relate to the following research areas:

  1. KEAP1/NRF2 oxidative stress response pathway in lung cancer, head and neck cancer and esophageal cancer. Topics include: pathway mechanics, ubiquitylation, protein-protein interaction and proximity networks, phospho-proteomics, functional genomic screening, drug discovery, mouse models and clinical trials. Structural biology of cancer-derived mutations in KEAP1. Proteogenomics and informatics of KEAP1/NRF2 signaling in clinical samples.

  2. WNT signaling pathway in pancreas and lung cancer. Basic pathway mechanics of the destruction complex, signalosome and enhanceosome. Time-resolved protein-proximity networks and phospho-proteomics. Proteogenomics and informatic correlations in cancer.

  3. Understudied kinases and ubiquitin ligases altered in human disease. Protein-protein interaction and proximity networks. Crispr-A and Crispr-I genetic screens. ORF screens. Phospho-proteomics. Kinase enrichment mass spectrometry. E3 substrate identification.

Essential Requirements:
• Ph.D. in bioanalytical chemistry, molecular biology or related field
• 0-3 years post-doctoral experience in mass spectrometry-based proteomics.
• Experience in processing human plasma samples for proteomics analysis.
• Experience in large-scale data analysis using label-free quantitation for clinical proteomics with various disease models.
• Experience in DIA, DDA, and PRM using high-performance mass spectrometry.
• Ability to design highly sensitive and selective protein assays in clinical samples.• Solid understanding of separation chemistry for proteins/peptides analysis with an experience of nano-flow UPLC.
• Extensive experience in instrumentation, trouble shooting, QC, standardization for proteomics workflow and pipeline development.
• Coding skills (R, Python) for data analysis, and ability to use/evaluate open-source software packages for processing mass spectrometry data.
• Experience in working independently and collaboratively in a matrixed environment with some experience in project management.
• Strong written and oral communication skills.

Functional Cancer Proteomics

We are a group of biochemists, biologists and physicians in the Molecular Pharmacology Program at the Sloan Kettering Institute in New York City, USA. We carry out research in cancer biology, and our current work is focused on the phenomenon of cellular plasticity, as it relates both to the fundamental mechanisms of cancer pathogenesis and emerging rational therapies.

In particular, we are studying the biology of refractory leukemias and solid tumors, and we are interested in understanding the principles of disorganization of their genomes and proteomes, and determining the molecular mechanisms of response and adaptation of tumor cells to targeted therapies.

To answer these questions, we are developing new approaches, based on quantitative mass spectrometry and functional proteomics, to decipher the mechanisms of cancer cell signaling and develop new therapeutics.

Forward Proteomic Screens for Cancer Therapeutics and Macromolecular Delivery. Using recently developed methods for quantitative proteomics and peptide barcoding (Egloff et al, Nature Methods 2019, PMID: 31113958), we’ve developed a new platform for high-throughput design and screening of macromolecular cell penetration and delivery reagents. This is a transformative technology that enables the generation of new classes of drugs to modulate specific protein-protein interactions, which we’ve recently applied for targeted leukemia therapy (Ramaswamy et al, Nature Communications 2018, PMID 29317678). Current efforts are focused on applying this technology for protein engineering and development of new peptide conjugates for cancer and gene therapy.

Quantitative Cell Proteomics Atlas (http://qcpa.mskcc.org). Using developed methods for ultra-sensitive quantitative proteomics (Cifani & Kentsis, MCP 2017, PMID 28821601), we’ve developed an atlas of targeted mass spectrometry assays to profile biochemical signaling at the pathway scale in normal and cancer cells. Current efforts are focused on developing high-throughput and genome-scale methods. This work aims to define systems-level mechanisms of aberrant signaling in cancer cells, as well as fundamental cell biological processes of signaling adaptation, feedback and integration.

About the research project
The position is part of a newly established national research group that investigates the eye disease age-related macular degeneration (AMD). The position is funded by the Velux Foundation. The research work will mainly be to perform LC-MS analyses (targeted proteomics using SRM) and other relevant protein analyses on samples obtained from the other participating laboratories. The samples consist of biological material from patients, research animals and cultured cells.

Your job responsibilities
As Postdoc in Targeted Proteomics your position is primarily research-based but may also involve teaching assignments. You will contribute to the development of the department through research of high international quality. In your daily work, you will work closely with colleagues on your project, where you will receive supervision and guidance.

Your main tasks will consist of:

Independent research of high international quality, including publication.

You will report to Professor Bent Honoré and be supervised by him.

Your competences
The ideal candidate has the following profile:

MSc/PhD in human biology, molecular biology, molecular medicine or similar.
Hands-on experience using liquid chromatography and tandem mass spectrometry (LC-MS/MS) on Thermo Scientific instruments with standard software for instrument control (Xcalibur).
Knowledge concerning preparation of biological samples (e.g., tissue, cells, plasma, serum).
Experience with quantitative analyses of peptides/proteins from biological material using nanoLC and MS-techniques (SRM, MRM on triple quadrupole MS, e.g. TSQ Quantiva).
Ability to pursue and evaluate quantitative analyses and skills to analyze complex data sets using, e.g., Skyline and other types of software for bioinformatics analyses.
Excellent communication and presentation skills. Ability to work as part of a group as well as independently.
Willingness to implement new relevant methods for proteomics analyses of tissue.
