Ich bräuchte bitte eine Unterstützung,

ich habe bereits ausgesuchte Proteine und wollte einen theoretischen Verdau mit Chymptrypsin(bovine) im SkyLine durchführen.

Wie sollte ich da vorgehen?

It sounds like you have told Skyline that your enzyme is Chymotrypsin and now you would like Skyline to add the appropriate peptides to your document.
One way to add peptides to your document is to right-click on one of the Proteins in the Targets tree. The proteins are the things at the top level of the tree ("Gamma-gladin" and "D-type LMW Gluterin SU").
When you right-click on the protein, you should choose the menu item "Pick Children". This will bring up a window which will allow you to choose which peptides to attach to your document (see attached "PeptidePicker.png")

If you do not see the peptides that you want in the Peptide Picker window, then you should push the filter button. (That's the third button down on the left edge of the Peptide Picker window). The filter button switches the Peptide Picker window between showing you the subset of peptides which match your filter criteria, and all of the peptides which could be produced by the enzyme that you have chosen.

If you want to change the peptide filtering criteria, you can go to:
Settings > Peptide Settings > Filter
or maybe
Settings > Peptide Settings > Library

In Skyline you can use the menu item:
File > Share
